I've gotten my pilot bearing in most of the way using a block of wood and a hammer, but a bit is still sticking out:
I've tried pretty hard to get it in from here, and it won't budge. It fits in the hole in the middle of the flywheel, and I'm wondering if I should just go ahead and leave it as is or pull it out and try all over again, or maybe take an emery cloth to the outside of the bearing race.

I'm hoping it is suppose to be that way as mine was the same, and the flywheel mounted flush with the bearing protruding

Looks go to me. It must protrude a little to center the flywheel.
