Did you clean and inspect the hole before installing the new bearing? The bearing sits proud if the crank face a little bit so it can locate and center the flywheel. Install the flywheel and torque the bolts in a star pattern tightening sequence and see if the rear face of the flywheel is touching the crankshaft face.
If you want to remove it there is a trick. Get some puddy and force it into the hole untill the cavity is filled. Take a dowel rod or metal rod slightly smaller than the I.D. of the internal bearing race and insert and hammer. The hydraulic force will push out the bearing without damage.
It appears you removed a bunch of stuff to change out the pilot bearing. This is typical, remove half the car to replace a $15 part. Now its the "while I'm at it" game. You should consider changing the rear main seal.

Thanks Matt. The grease trick worked to get the old one out, this is the new one. I don't remember the old one sticking out this much, though I could be wrong. It's not a lot, and I did clear out the hole before installing.
