if it won't crank, how does it make a noise like a rod knock? A couple of things to look at; 1. is the oil pan smashed on the bottom? if it is, the oil pump may be broken and that could cause a bottom end failure. 2. If the aux shaft isn't timed properly, the lobe on that shaft can contact the crankshaft and cause a knock.

with the head off, the aux shaft won't be turning when you crank the engine. If the lobe on the aux shaft is pointing in the wrong direction, it can contact the crankshaft. If you continue to crank it over with that contact, you'll bend the aux shaft and have a heck of a time trying to replace it.
I suggest you find a manual about that engine and read it before going much further. You can find them on ebay pretty often

wat is in aux shaft exactly

the auxillary shaft drives the oil pump and the fuel pump, and on early cars also the distributor. It's the lobe for the fuel pump that presents the trouble. Since the 2L has a longer stroke, the pump lobe and crankshaft can contact each other if the aux shaft isn't timed properly. Worst case is the aux shaft gets hit so hard it comes out thru the side of the block, creating a couple of hundred pounds of scrap metal
