Hello people! It’s time for everyone’s favorite game. What’s - that - noise!!
Please take a look at the link below of a video I uploaded. Bit of context: new flywheel, new transmission, new clutch kit. The noise goes away when I press the clutch pedal, as you can see in the video.

first thought is: clutch disc in backwards Now, I have no idea what that would sound like, but sounds like it is coming from under pressure plate..
one side of the clutch disc is raised.. I imagine if backwards it would bang against the flywheel bolts.
others will know. just a guess

Flywheel bolts loose?
A friend who had the engine replaced in his Jeep had a strange noise like that. Idling, in neutral, the engine sounded like it had bad rod brgs and the bottom end was going to blow up any time. When you put it in drive, it would quiet down as the torque converter applied a rotational force on the WH and kept it from rattling.
In your case, the FW might be rattling until the pressure plate pushes on it.
Did you use locktite on the FW bolts?

Here's how I'm looking at it, errr, I mean, hearing it:
The pressure plate doesn't seem to move (other than spinning), so I'm guessing it's not the flywheel bolts.
The noise is there when the clutch is engaged, so at that point the clutch disc is locked to the flywheel/pressure plate and not moving. So the noise is likely from something else.
Could the input bearing to the transmission be bad? If the transmission is in neutral and the clutch is engaged, the input shaft is spinning, but the rest of the transmission gearing is not. Can you tell us more about the new transmission? Got enough oil in the transmission?
By the way, nice video on the spinning assembly and the clutch releasing! I don't think I've seen that before.

My wild guess
a broken spring in the clutch disk
Also I think the end of the pressure plate bolts are visible in the flywheel when the flywheel cover plate is removed. If a bolt was backed out enough to be making that noise I would guess one could visibly see a difference in how deep the pressure plate bolt ends rest in the flywheel.
