This brings us back to the absolute need to flush and refill the brake system with fresh brake fluid along with clean and lube the caliper guides/slides/wedges every two years.
If they did not clean the caliper mounts and wedges properly lubricating them with brake grease when installing the new calipers then you will have pulling problems for a while that may even off in time however without the brake grease you will eventually get binding and potentially have a caliper overheat when it fails to release.

Does anyone know how the two plastic caps on top of master cylinder come out? Are they threaded? The small tube that the hose hooks up to broke off and I'm trying to replace...

Dan, as tima01864 noted, those "hose barb fittings" for the two feed lines to the MC are just pushed into a rubber collar (grommet of sorts) that sits in the recess in the MC. It's fairly common for the end of the plastic fitting to break off. The fitting does not screw in.
To remove the fitting, I just use a blunt screwdriver and pry the fitting up by the base that is pressing against the rubber collar. Sometimes you have to work it from both sides, or alternate back and forth.
There were some early fittings that were held in with a metal star-like ring, and those are very tricky to replace. I'm assuming you don't have that kind.
