Replaced transmission, new clutch and throw out bearing. Noticed this squeak and thought it was just a loose panel. When I got around to locating the squeak noticed it was only when the clutch pedal is in( floorboard). Goes away when clutch pedal is released (no foot on it). No squeak as clutch is engaged. Usually loudest when car is cold. Not always present when hot. I think pilot bearing but I am not a transmission guy, which is why I let a shop install it.

pilot bearings usually produce a high pitch whine. sounds more clutch or throwout bearing related. At this point, i would get the car in the air and crawl underneath to see if you can identify the location better. a piece of tubing makes a great stethoscope.
